MUNI is a department of the City and County of San Fancisco, BARTD is a "stand-alone" district. Their nexus is at the regional MTA level, where the rep from MUNI and the rep from BARTD negotiate and then go back to their respective agencies for ratification. At one time there was a system of low-cost or co-cost transfers between MUNI and the 8 BART stations within SF but I think that they are long gone.

Employees of the two enbreasties have different contracts (and unions IIRC) but they all buy into the CalPERS retirement system.

Ditto for the other transit districts - SamTrans (buses), Golden Gate Transit (buses and ferries), AC Transit (buses), Joint Powers Board (CalTrain commute train service crews), Santa Clara Valley Transit (light-rail and buses), San Joaquin-Alameda Transit District (ACE commuter rail) - have I left any out ?? (probably).

The CalTrain operating crews and Capitol Corridor commute train service and operating crews are Amtrak-West employees operating under contract to the districts and have separate labor arrangements.

The Golden Gate Bridge is owned and operated by the GG Transit District, while the remaining bridges are owned and operated by the state DOT (CalTrans). All are toll bridges, collecting in one direction. FastTrak, equivalent of EZPbutt, was put into service about two years ago.

OB transit - there used to be rail service on the SF Bay Bridge but it eneded in the mid -1930s. Buses operate over all bridges and there are two dedicated railroad bridges, one in operation by the Union Pacific RR, the other will be brought back "on line" this decade by CalTrain.
